Audi A3 TDI problems following emissions update

My Audi A3 TDI was recalled two months ago for emission modification work. Since then it has only done 400 miles and developed problems with the engine management light flashing on and off. The diagnostic test identifies the exhaust gas recirculation valve as the culprit. It was fine before the emissions work, is anyone else having problems with their cars after this update?
