Assuming you're looking at www.reliabilityindex.co.uk, the reason Toyota aren't in the top 10 is that it's not really a reliability index at all. It's a 'cost of repairs' index. Toyota repairs are expensive, so they don't do so well.
Fortunately What Car do a proper reliability index based on the same core data (from Warranty Direct) - their list just looks at faults, not how much they cost to repair. You can see their list for 2005 here: www.whatcar.com/NonCar/13105544635.jpg
That's not to say cost of repairs isn't important, of course - it's just not part of 'reliability'.

A couple of questions:
I thought Warranty Direct were for extended warranties e.g. after the manufacturers warranty expired? If so that would mean for, say, Toyota the data is for cars over 3 years old - or 60k miles. Or do Toyota/Honda/Mazda etc release accurate reliability data for their cars up to 3 years old?
Does anyone know if there is reliable data for different models within a manufacturer's range? If we take Toyota again, it could be that, say, the Land Cruiser was particularly troublesome. However as that model only accounts for a very small proportion of the Toyota fleet, even a horrendous reliability record for that vehicle would have very little impact on Toyota's overall record.
P.S. I am aware that the Land Cruiser has a great reputation for reliability.

For the Warranty Direct index, it depends on the model IIRC. The league tables published in Whatcar also included a note giving the average age and mileage of each car listed, last time I checked.

The WD Index lists makers and individaul models separately. You can compare between models to get a relative idea of how reliable each model is, e.g. Landcruiser vs. Rav vs. Corolla.
As mentioned above, the different suveys vary on how much importance they attach to reliability, cost of repair and customer satisfaction. Hence they don't always give the same outcome.
For example, when I bought my '99 Punto, the Mk 1 Punto was rated 11th overall on Warranty Direct, but near the bottom of Top Gear's satisfaction survey. When the head gasket failed on a bank holiday weekend (but didn't prove too expensive to fix) I understood why!

I personally raised this with WD re Yaris.
IIRC from their MDs prompt reply. They do not have any data on the Yaris.
I concluded that a Yaris was a good buy.
