I am considering getting the underside of my car waxoyled because I noticed some surface rust on one of the seams.
I understand that a garage can do this with a professional air-gun opposed to me applying it by brush/aerosol.
Which would be best?

It depends on how long you are going to keep the car. If not long then just touch it up by hand. If a few years then a proper job is called for.
If you just want to cover what you can see then by hand is fine. Much preferable though is to use an airline and a gun with an extension hose to get in all the box sections and nooks and crannies that you can't reach by hand.
I don't rate waxoyl anymore through experience with it. Practical Classics magazine did a test on rustproofing waxes and Dinitrol won hands down. I now use Dinitrol 3125 in box sections and underneath and then put a coat of body schutz on top of anywhere which can get abraded by road dirt, salt etc.
Stay well clear of thick underseals which tend to dry out and trap moisture underneath making things worse.
The downside of Dinitrol compared to waxoyl is the price. The cheapest I've found is £30 + delivery + vat for 4 litres from Mr Grumpy's Morris Minors in Todmorden, West Yorks. Body schutz is cheap enough from Machine Mart or any motor factor.
You could hire a compressor etc. It's a messy job though. If you can trust the garage to do a good job then that's probably your best bet, depending on what they'll charge you.
Let us know how you get on.

Waxoyl is really for only meant for internal crevasses such as box sections and inside door panels. The underside is best coated with underseal - such as Tetroseal. Spraying waxoyl on existing underseal will soften it up and help prevent it cracking, but waxoyl alone in places such as wheel arches will just simply wash off over a period of time - hence waxoyl is only effective in non impact areas.

Nick, DD, thanks for your advice.
I previously used the waxoyl underbody seal on the wheel arches. Is this still a good idea?
I have used a product call Supertrol before - Although the shop I got it from has since closed. Is this the same as Dinitrol?
Would I be better to get the box sections etc done professionally and apply sealant to the wheel arches myself? Where would I find Tetroseal?
I want to keep the car for as long at least the next 4 years so the longer it stays rust-free the better!
Cheers

Speaking from experience, I found that Tetroseal was far superior to the waxoyl underseal compound. After only 1 year I found that I had to totally reapply underseal to the wheelarches as the waxoyl stuff had virtually vanished. Tetroseal was still going strong after 3 years.

You can buy a waxoyl pressure pump kit, but I found that the nozzle in the end of the gun was for ever clogging up.
Where would I find Tetroseal?
I last bought some from my local motorist centre. It's manufactured by CarPlan, if that's any help.
