I hardly ever use my boot and, as a result, the carpet has started to go slightly mouldy - probably due to condensation and not getting enough air to the boot.
What's the best thing to use to remove it and how would I do it?

Open the boot or leave a window open with the seat split get some air in there.
As for cleaning it 4 in 1 or similar house carpet shampoo give it a scrub.
This time of year they all get damp it's wet out there so they need to dry if you have a garage leave the window open at night if not leave it slightly open during the day.

Ideally, remove it, give it a good scrub with soapy water and then leave it indoors for a few days against a warm radiator. Obviously try and soak as much excess water from it as possible aswell.

remove the parcel shelf so the air circulates.

aerosol of brake cleaner supposedly works very well on mould? Never tried it...

There's no water under the carpet (spare wheel well) is there?

Is there a perfect airtight seal between the back seats and the boot then? I doubt it. If your boot mat is mouldy I'd say you have a leak. If your spare wheel is under the carpet, take it out - you may have a small lake under it. Rear lights, sunroof rear drain tubes & the hatch seal can all leak.
