Why does my automatic Honda Civic have a manual mode?

What is the use and purpose of the gearbox in manual mode when it's an automatic car?

A manual mode in an automatic gearbox is simply to allow the driver more control if they want it. For example, if you're priming for an overtake you might want to hold onto a lower gear to keep the engine in its power band, whereas in full auto mode it would change up.
