Odometer readings and alternative tyre sizes?

I bought a second hand Qashqai N-Tec in 2012. The specification is for 17 inch wheels. The car was fitted with 16 inch wheels from new due to a shortage of 17 inch wheels. (I have seen the technical paper from Nissan).
Q. Is the mileage counter calibrated for 17 inch wheels? If so the milometer may be registering more miles than I have actually done?

All that is relevant is the rolling circumference of the wheels + tyres. 16" will be fitted with deeper profile tyres, so the rolling circumference will probably be pretty much the same. You're lucky. They ride better on 16s and the tyres last longer.
